The ECM's interaction with the turbos is through boost control. The ECM controls the BC solenoid which bleeds some air out of the hoses that go to the wastegates. Most of us with EBCs have removed the stock BC so the ECM does not interact at all with the turbos or boost pressure. One downfall to this is that the ECM can no longer try to reduce boost when high knock counts are detected. I don't see how it makes any difference wether you use the FWD or AWD ECM for your car as far as boost control goes. The turbos themselves function independently of any electronic control. The wastegates can be under either mechanic or electronic control.
