When I put in my first system in my 93 VR4, I put the subs in the space between the back seats and the trunk area. I managed to fit in two 10" Rockford Audiophile subs and still managed to preserve the sun roof rack in the trunk.
But due to the restrictions in the size of the woofers, when I rebuilt the entire system for an anticipated soundoff competition, I said "hell with the sunroof" and put in a single 12" rockford power series in a custom ported enclosure that still allows me to access my spare tire but doesn't allow me to fit the sun roof anymore.
The problem I had in the end is where to put the amps, DSP, Caps and power stabiliser whilst still allowing me to have access to the spare tire. But it all fit in in the end. I built a false floor for the DSP, Power Stabiliser and Caps that could be raised on a hydraulic arm that let me get to the spare...
Sorry, rambled on a bit, but back to the main point, you could fit a wider enclosure into the trunk that remains below the level of the sun roof holder, but than you would probably lose access to the spare tire. You'll need a balance of priorities, but I would prefer to have my spare than be able to remove the sunroof.
