Is there a wire from the Audio deck/cd player that can be cut so the antenna doesnt always come up, kinda looks like shit with it up, and pluss theres no point in having it up while using a cd player

It should go down when you switch to the CD player, if you're using the stock radio. If it's not going down when you switch to CD or when the radio is turned off then it's broken, or the antenna is not hooked up. I'm pretty sure that if you pull the antenna lead, that also makes it go up- check that on the back of the radio first.

I dont remember exactly where the antenna is on this car since i sold my stealth a while back. If it's in the trunk, pull some interior out where the antenna is and the try to find a power wire coming from the antenna. Just chop it and you should be good. If you cut the remote wire it could cause you problems down the road.

what stereo is in the car?
Some aftermarket stereos dont have a separate wire for the antenna when using the radio vs using the cd player. If this is the situation you will need to put in a switch or change the radio in the vehicle.

Makes me reminisce about my old antenna problems. I had the classic broke antenna syndrome, so when i got a new head unit, i bought a new antenna unit off ebay and installed it at the same time. Found out that with the new head unit, whenever the unit had power, whether on CD or FM, the antenna would always come up, and would only come down when i turned the car off. Quite annoying. Then about a month after I installed the new antenna, the thing jammed (it was winter, turned the car on to keep the battery charged, ice and snow were on the antenna, stripped the teeth off the gears inside)
When it got warm again, i took the entire assembly out, dissasembled it, and removed the gear between the antenna cord and the motor, and disconnected the motor's power wire. Now the antenna never goes up, but if I want to listen to my FM, i just have to manually pull the antenna up by hand. Some may consider it ghetto, but I rarely listen to FM anyways. And I dont have the 6" antenna syndrome i see on a lot of 3S's these days.
