Yes you can do that. I have had a 0'd out SAFC in my car for years. It runs normally. If yours is not, you must have done something wrong when installing it.

ok booklet says to hook up:

Red wire: Power supply - CHECK
Green wire: rpm signal - AFC SHOWS RPM- CHECK
Red and white wire: Power supply - CHECK
Gray wire: Throttle signal - AFC SHOWS THROTTLE- CHECK
Brown wire: Grounding - CHECK
Black wire: Grounding - CHECK
Brown and white wire: Karman signal output - CAR SHOWS THERE IS A KARMAN SIGNAL NO VALUES THOUGH
Black and white wire: Karman signal input - CAR SHOWS THERE IS A KARMAN SIGNAL NO VALUES THOUGH
Orange wire: Illumination power - DID NOT HOOK UP NOT SURE WHICH WIRE TO USE

Car still runs like crap when you try and drive it normally, ive checked wires everything seems ok... i even hooked the karman signals back up stock and the car ran perfect so its got to be something with my afc just dont know

Did you cut the airflow wire, put the IN into the SAFC, then take the OUT from the SAFC and connect it to the other side of the cut airflow wire?

It's an SAFC I or II?

Stealth316 says to use the Orange wire on the MAS side of the AF wire, and the pink wire on the ECU side. I thought the SAFC I and II had the same colored wires, except for the knock wire on the II?

EDIT:

Alright. Looks like brown/white does indeed go to the ECU, and black/white does come from the MAS.

Are your brown & black wires, and red & red/white wires in the right order for grounds and powers?
