Default Security System Malfunctioning

I've had my 95 3kgt for a little over two years, and over the last year the security system on my car will randomly not recognize the transmitter on my keychain. The security system prevents the car from starting until you press the button on the transmitter. I know this is the problem because an led light inside my car will start flashing twice as fast when it receives the signal. I have tried replacing the battery in the transmitter and tried using a spare one I received when I bought the car, but about once every month or so, it will just not trigger the security system. Once that happens, if I try to trigger it like an hour later, it will start. Does anybody have any idea what is going on or how I can just take the system out all together. Thanks.
