The dowel pins can be changed with the tranny still in the car. I just finished getting mine back together. The thud is gone, but I still have a bit of a clunk. I am assuming this clunk is coming from inside the transaxle (ie. worn VCU discs) or perhaps the driver/tranny mounts. I'm going to try changing these mounts next as I already have F/R solid mounts.
