Pull your plugs and check to see (smell) if your cylinders are filled with fuel. I'm sure there not, but its still doesn't hurt.
I'm 90% sure the problem is fuel related. When I turboed my Galant, I had the exact same problem.
The answer was two fold. First off make sure you wired in the injectors properly (resistor pack and all). Use a multimeter to check that the wire coming out of the resistor, and
then going into the injector is in fact getting the full 12v when you turn the car onto to accessories mode (use a ground on the chassis). Next make sure that the 12v wire is on the correct side of the injector. The 360cc injectors have a small (+) on the positive side:

Now second off, the emanage maybe having problems with the fuel correction.

edit: To check for engine damage do a compression check. If the compression in any of the cylinders is considerably lower than the others then you will have to pull the head.
Though more than likely you will have higher than normal compression. With all the fuel issues your having, you might have a good amount of carbon buildup in your chambers. Though thats not all that bad, or difficult to get rid of. Either way I highly doubt you have damaged your engine. When I first finished my project, and finally got the car running 1/2 way decent, I was so excited to take it out for a ride that I didn't notice the fact that the oil drain line was basicly touching the ground. After about half a mile it tore clean off and all my oil leaked out. Didn't notice immediatly. Just noticed that the car was running like total trash. Finally limped it home and discovered much to my horror that my dipstick showed no signs of oil. After nearly coming to tears (1 year worth of
custom work and money blown away on the first ride out) I began to make calls. My friend drove down from a few counties away with a compression tester. I'll tell you, I was on the verge of shitting myself during the whole test. Well the numbers came back fine, with some cylinders having higher compression (due to the fuel issues).
